Job Description

We are looking for a creative Software Engineer/ Bioinformatics Consultant to join a development team that is building the next generation of single-cell image-based screening analysis tools. The software integrates data from optical pooled screens, spatial transcriptomics, and microscopy to identify cellular features of interest. This candidate will have the opportunity to contribute to the development and optimization of core software functionality, including machine learning-based feature classification, diagnostics, quality control, and data analysis, while contributing to the development of a novel software framework for single-cell assays. 


The Bioinformatics Consultant has the following responsibilities and duties:

  • Develop algorithms and modules to extract features from raw images obtained from optical pooled screens, spatial transcriptomics, or high-resolution microscopy assays
  • Develop image processing modules for denoising, feature detection, cell segmentation, phenotype extraction
  • Develop tools for image-based assays and optical pooled screens
  • Create, debug, maintain tools as part of a unified framework for single cell image-based assays
  • Engage with collaborators from various disciplines to solve challenging problems faced in single cell image analysis
  • Communicate effectively with collaborators to share project methodology and results

The Bioinformatics Consultant should have the following skills, education and experience:

Required Skills

    • 3+ years of experience developing or applying Python-based image analysis or computer vision processes
    • Experience with scipy, scikit-image, TensorFlow, Pytorch, xarray and OME-Zarr for computer vision applications
    • Familiarity with machine learning/deep learning tools in Python
    • Experience developing bioinformatics pipelines and/or packages an asset
    • Familiarity with command-line tools and git
    • Familiarity with cell segmentation tools (cellprofiler, cellpose, stardist)
    • Knowledge of complexities involved with multi-modal, multi-dimensional single cell or image-based biological assays
    • Knowledge of memory/disk efficient file formats and processes for big datasets
    • Understanding of biological concepts
    • Knowledge of NGS workflow tools such as Snakemake, Redun, WDL and Open Microscopy Environment tools (OME, OMERO)
    • Excellent communication skills to share and explain complex concepts and processes to various stakeholders


    • MS or PhD in Bioinformatics or Computer Science


    • An experienced professional will have at least 3 years of professional experience in a data related role with a Masters Degree.
